Good news and bad news.
First the bad, you'll have to wait until October 2006 for the 20th anniversary DVD to be released. It'll come with a special Don Figueroa cover plus loads of special features(?).
A related note: a special comic book adaptation of the movie is in the works (Previews August 2006 solicitation) with scripts done by the Transformers Master himself................no not Simon Furman but Bob Budiansky with art by............................Don Figueroa! The solicitation mentions some added scenes not printed in the original scripts of Ralph Macchio and Don Perlin version.

Just got my version A published by IDW. A great take on the anime by Figueroa/Budiansky. Aside from some "lettering" errors between Perceptor and Ultra Magnus, part one editted out the following:
1. the "come on down autobrat" scene by Blitzwing
2. "finish him off Prime..........do it now!" by Kup
3. "What about me Magnus.........." by Blurr.
Being human, I was kind of disappointed that they didn't incorporate the cut scenes in the storyboards noted in the DVD version..........I sort of recalled that they were supposed to expand it. But as a whole, IDW pulled this one off nicely.

considering it's a four-part mini [already expanded from Marvel's three-parter], i can understand the omissions... out of the ones fenrir gave i really only miss number one [the other two are largely cosmetic and don't involve much action, imo]. if everything were to be put in it'd be, like, twelve parts.
i DO agree about the disappointing unadded storyboard extras, though... that was one of the things i was hoping for with this new adaptation and would've made it even better. sadly, yeah, space considerations prevent this even more. as it is i find the flow too fast-feeling due to this "this happened then this then this BOOM" nature of things. but it's a faithful translation, although not without flaws.

Just bought the 20th anniversary DVD, 2-disc set with lenticular cover (alternating Optimus/Rodimus with matrix)...quite nice, but i think i won't be disposing of my original Rhino DVD, if only for the special features, and the unedited lines of dialogue. there's a good review here: www.dvdtalk.com/reviews/read.php?ID=24745

lookin for the orig copy of the lenticular covered 2disc dvd of the film. also i cant find idw's tformers the movie anywhere. is this only available at comic quest?
