Seed Destiny. Even with the Final Phase plus and the Special Editions, what they did to the series was just wrong.
Also Evangelion also tops the list. The director is whacked, but you can give him credit for bringing us memorable characters like Asuka, Rei and Shinji.

Z Gundam - luckily they changed the ending in movie version
Gundam Seed Stargazer - weird
1st season of Gundam 00 - before I found out there was a 2nd season, I was pissed of that all of them were beaten the crap out of. well, except setsuna I guess.
Macross: Do You Remember Love - I was a bit "bitin"-ed at the part where Lynn Mei was tapping 1-2-3-4. I thought she was gonna sing or somethin, then it comes to the credits.. the heck?!

I would have to agree with dexterngo... the School Days ending was "not right"... even for the japanese.

Anyways I didn't like the Ending of Shuffle, well it varies from different persons on their own point of views.

Kare Kano - Not that much of an ending, naputol lang dahil di natype-an ni Masami Tsuda yung mga "experimental animation techniques" ni Anno.
Brain Powerd - Ok, so nakaalis na yung Orphan sa Earth without causing Armageddon... ano nangyari pagatapos? Walang closure, parang minadali.
Seed Destiny - Pretty much the same reason as the prior posters.
Oreimo S2 - Ganda ng build-up ng forbidden sibling relationship to beat the odds... tapos temporary lang... disappointment level at high noon.
